In 2031, in the Tokyo Area, high school student Satomi Rentaro serves as a civil officer for Tendo Civil Securities, fighting against the parasitic Gastrea that have nearly destroyed humanity. During a mission, he encounters the enigmatic masked man Hiruko Kagetane, who wears a tuxedo and appears suspicious.

Rentaro and President Kisara are summoned to the Defense Ministry, where they join other prominent civil officers from the Tokyo Area. The meeting is called by Seitenshi to discuss the destruction of a Gastrea host and the retrieval of an important case contained within it.

Enju faces discrimination at school after being identified as a Cursed Child carrying the Gastrea virus. Despite her emotional struggle, she joins the search for a host Gastrea and successfully recovers the case.

Hiruko quickly defeats 29 civil officer teams and confronts Rentaro and Enju once more. Rentaro reveals his true abilities, demonstrating that he, too, was involved in the New Human Creation Project, leading to another battle between the two.

The Tendo Civil Security Agency is hired by Seitenshi to provide bodyguard services, though Rentaro is initially reluctant. Suspicion arises when strange activity is noticed, especially as Seitenshi is set to meet the leader of the Osaka Area in Kikunojo's absence.

While en route to a meeting, Seitenshi's vehicle is struck by a sniper. Rentaro suspects the attack is part of a larger conspiracy and teams up with Miori to investigate.

Rentaro is injured while attempting to shield Seitenshi from a sniper attack. The bodyguards' security plan had been compromised, allowing the sniper to strike. Enju pursues the sniper but ends up in a coma as a result.

Rentaro has established an outdoor classroom for children in the outer district when Seitenshi interrupts to warn him that one of the Monoliths is on the verge of destruction.

The monolith begins to change color to white, sparking fear among the residents of the Tokyo Area who worry about an impending catastrophe. At the same time, civil authorities begin to assemble near Monolith 32.

Rentaro and Enju take a brief respite before the impending battle against Aldebaran by joining a group of girls from the Outer District for an outdoor class. Seeking to inspire hope, Rentaro shows them a site where humanity previously achieved victory against the Gastrea. With the Monolith's destruction looming in three days, the group reflects on the uncertain future ahead.

The outdoor classroom is destroyed following a bombing, symbolizing a loss of hope as the Monolith is attacked and the JASDF confronts the Gastrea. However, the forces arriving at the civil officers' base are revealed to be JASDF soldiers who have themselves been transformed into Gastrea.

Rentaro is reprimanded for a controversial choice during combat and learns of a new threat—Pleiades, a Gastrea guarding the immortal Aldebaran. Forced to confront this powerful enemy alone, he receives unexpected assistance from a former adversary.

Kagetane and Kohina join the team, completing the adjuvant, and they select the Flames of Revolution—the site of humanity's last major victory over the Gastrea—as the location for their final confrontation with Aldebaran.
