Chuck Bartowski, a computer-savvy everyman, unexpectedly gains access to classified government files in his mind and is recruited by the CIA and NSA to use his new abilities in place of a computer.

Chuck begins to adapt to his new life as a spy, but when a doctor who may hold the key to curing his classified memories is killed, he must race to uncover the truth while questioning the loyalty of his new teammates. At the same time, Sarah is invited by Chuck's sister, Ellie, to meet the family over dinner.

Chuck turns to Morgan and the Nerd Herd for help in proving he is ready for a promotion to assistant manager at the store. At the same time, Sarah and Casey give him his first undercover assignment to stop a possible terrorist attack.

Chuck is tasked with a high-stakes mission to steal a valuable diamond from a mansion in Malibu, where the diamond is being used to fund terrorist activities. He is joined by a DEA agent whose true intentions are unclear.

Chuck decides to take matters into his own hands to fix an error from a botched stakeout, despite opposition from Sarah and Casey. Meanwhile, Morgan competes in a high-stakes sales contest that could influence his future at the Buy More.

In a Halloween-themed episode, Chuck meets a federal agent who is similar to himself—a highly skilled computer expert whose knowledge is critical to national security. As events progress, Chuck is forced to make a difficult decision: turn the agent over to Sarah and Casey or help him evade his government handlers.

Chuck returns to Stanford, where he was previously expelled, to assist a former professor who is a government agent and is being pursued for a highly classified file. While helping the professor, Chuck also begins to uncover more about his own identity and the circumstances surrounding the death of his friend Bryce Larkin.

Chuck tries to balance his emotions for a new woman named Lou while keeping up his cover relationship with Sarah. His relationship with Sarah becomes more complicated when they have to explain it to Ellie and Captain Awesome during a double date. At the same time, a new threat appears as an unknown individual uses a truth serum to steal codes from nuclear facilities.

Sarah begins to question the authenticity of her feelings for Chuck when he starts dating Lou, a woman who works at a sandwich shop. The situation becomes more complicated when it is revealed that Lou is involved in a smuggling operation.

Chuck discovers that Bryce Larkin, his former roommate and rival, is alive and being hunted by a rogue faction within the CIA for his knowledge of the Intersect. As Chuck works to help Bryce reconnect with the legitimate CIA, he also has to handle the chaotic demands of Black Friday at the Buy More.

Chuck assumes a difficult undercover role by impersonating Sarah's husband, as the team endeavors to halt a politically connected counterfeiter whose activities endanger Anna, Morgan, and Anna's parents.

The episode begins with a flashback to 2004, in which John Casey meets Ilsa, a woman who identifies herself as a Russian photojournalist. In the present, Ilsa returns with a fiancé, Victor Federov, but it quickly becomes evident that she is in fact a French intelligence agent, adding complexity to the situation.

Two new characters are introduced, both seeking to obtain the Intersect. One is a young female spy working at the Pita Palace, who compromises Chuck's cover, and the other is a CIA agent disguised as a detective investigating a theft at the Buy More, who aims to take Chuck into custody. The latter ultimately kidnaps Chuck, erasing him from his previous life.
