In 2552, humans on the planet Madrigal are engaged in a struggle for independence from Earth, but their efforts are complicated by a deadly encounter with the Alien Covenant. Master Chief John-117 and his elite super-soldier "Spartans" become involved in the conflict. Following the battle, Master Chief travels to his home planet of Reach with a survivor from Madrigal and a mysterious object he recovered on the planet. However, a controversial directive causes John to question both his mission and his own sense of purpose.

John brings Kwan to an old friend to learn more about the mysterious object, which both the Covenant and Makee are determined to steal. As the alien threat escalates, Dr. Halsey develops a plan to address John's unpredictable behavior.

John meets his new partner and uncovers secrets buried in his own memory. Kwan is determined to return to Madrigal to continue her people's fight for independence, but Soren has different plans for her. Makee moves forward with her plan to retrieve the Madrigal object, leading to deadly consequences.

Guided by his visions, John takes Halsey and Cortana back to where it all began, seeking answers from his past. With Soren along for protection, Kwan goes in search of an army. Meanwhile, John’s behavior inspires another Spartan to begin a journey of self-discovery. At the same time, Miranda discovers a possible link between the artifact and something much larger.
