Erik Heller rescues his daughter Hanna as an infant from a secret Romanian facility and raises her in seclusion in the Polish wilderness, training her as a skilled assassin. As Hanna reaches adolescence, she begins to question her isolated life and explore beyond their hidden home, drawing the attention of CIA operative Marissa Wiegler, who has pursued her since birth.

After being captured by Marissa's agents and taken to a CIA facility in Morocco, Hanna struggles to escape and reunite with Erik in Berlin. During her journey, she encounters Sophie, a British teenager, through whom she experiences a fleeting sense of normal life and youthful freedom. However, the danger posed by Marissa and her network remains a constant presence.

Hanna and Erik reunite in Berlin, where she stays with his former army comrades and discovers more about her father's history. Torn between her desire for a normal life and the dangers of Erik's world, Hanna grows restless under his strict control. As Marissa draws closer, Erik and his allies begin making plans for a potential confrontation.

Erik holds Marissa captive in an attempt to secure safe passage for himself and Hanna out of Berlin, while Hanna remains hidden with Dieter and his family. Determined to uncover the truth about her father's actions, Hanna stumbles upon a significant secret from her past. Both women begin to devise separate escape plans.

Hanna, still recovering emotionally from her discoveries about Erik, takes refuge in London with Sophie, whose parents remain unaware of her presence. Sophie encourages Hanna to join her at a school party, where Hanna begins to experience the emotions of a teenage crush. Meanwhile, Erik's friends work frantically to rescue him after he was seriously injured while escaping capture.

Sophie and Hanna's friendship strains as their mutual attraction to Anton creates tension. After an argument, Marissa arrives at Sophie's home impersonating Hanna's mother, forcing Hanna to choose between protecting Sophie or surrendering to Marissa. At the same time, Erik, who has been captured, faces harsh interrogation by Sawyer and his team.

Erik brings Hanna to Romania to confront her past after she demands the complete truth. At the same time, Marissa grows suspicious of Sawyer's involvement with Utrax.

Hanna takes Clara into the remote forests of northern Romania to keep her hidden, while the other trainees are relocated to The Meadows, a facility where they assume new identities. Marissa attempts to locate Clara by impersonating her mother online, leading to a confrontation in Bucharest where Clara is captured by Utrax. Hanna tracks them down and is reunited with Marissa.

Marissa and Hanna travel back to Paris, while Clara's arrival at The Meadows leads to conflict due to her defiant behavior, prompting Terri to attempt to get her back into the program. Hanna investigates Carla and uncovers a pharmaceutical company linked to Utrax medical implants, later discovering that the drugs are being distributed to The Meadows trainees.

Hanna tracks Dumont and the drugs to The Meadows, hoping to find Clara. Marissa intervenes, killing Sonia before she can warn Dumont, and helps Hanna reach The Meadows. To her surprise, Hanna finds that Clara seems to have adapted to life there, thanks to Terri's efforts.

Marissa helps Hanna escape from The Meadows, a controlled community, by organizing a plan for that night. Hanna brings Clara along, but Clara ultimately sides with The Meadows, undermining the escape and restoring control to the community's leader, Carmichael. At the same time, CIA agent Mannion locates The Meadows but fails to find Hanna or Marissa.

Marissa is held at The Meadows, while Hanna is guided to adopt the identity of Mia Wolff, a process that involves emotional support from Terri to cope with Erik's loss. Marissa escapes and tries to take Hanna with her, but Clara intervenes, shoots Marissa, and falsely claims Hanna was responsible to protect her. As a result, Hanna is readmitted to The Meadows.

Hanna and Jules are assigned to assassinate a journalist in London who is about to meet a lawyer seeking to reveal Utrax's secrets, while Sandy and Clara travel to Barcelona to retrieve key evidence. Hanna tries to withdraw from the mission and teams up with Mannion to protect the journalist, but Jules and Leo act quickly, leading to severe repercussions.

Hanna arrives in Barcelona to rescue Gelder and convince Clara to abandon Utrax, revealing information about Clara's mother that unsettles her. Meanwhile, Sandy, who has gained the trust of Gelder's daughter Kat, becomes enraged when Clara refuses to go through with a planned attack, leading to Gelder's death and Hanna and Clara fleeing with Kat. Marissa is assigned by Grant, a colleague of Mannion, to track down Hanna.

After Gelder is killed, Carmichael travels to Barcelona while Hanna, Clara, and Kat take refuge in a villa. Hanna retrieves Gelder's target list from the hotel with Marissa's help, who later confronts Carmichael and forces him to face his Utrax colleagues. Hanna arranges for Clara to reunite with her mother before joining Marissa in efforts to dismantle Utrax.

Hanna reenters The Meadows under the guise of a loyal Utrax trainee, with John Carmichael, the trainee program leader, secretly pressured by Marissa to assist. As the trainees prepare for their initial missions, Marissa contacts a CIA analyst in Vienna, who is among their targets, to gather intelligence. In Paris, Hanna meets Abbas, a charming young activist who is her assigned target.

Hanna disregards protocol by visiting Abbas at his safehouse, while Marissa is shocked upon recognizing The Chairman from a photo provided by Hanna. As they work together to disrupt the next assassination, a minor error draws attention, leading to the exposure of Carmichael as a traitor and an ambush of Hanna and Marissa.

Hanna and Marissa accelerate their efforts after being discovered, with Hanna seeking out Abbas while Marissa travels to Vienna, which they believe is the base of Pioneer and the site of an assassination program. Unbeknownst to them, both are walking into a carefully laid trap.

Hanna and Marissa infiltrate Pioneer's headquarters to uncover the origins of the assassination list, revealing a disturbing process behind its creation. During the mission, Marissa faces off with Evans, known as The Chairman, while Hanna secures critical evidence to expose the program.
