Momonga, a salaryman and guild leader in the online RPG Yggdrasil, logs in for the final time as the game's servers are set to shut down after twelve years. When the server shutdown time arrives, he discovers that the game has not ended as expected.

The floor guardians, relieved that they have not been abandoned, encounter the authority of their true master for the first time. Momonga assesses the situation and takes measures to defend the tomb from intruders while contemplating his next course of action.

Momonga continues his mission to safeguard Nazarick from potential threats in the outside world. Using the Mirror of Remote Viewing, he observes a village under attack and chooses to assess the capabilities of humans by engaging them directly.

Momonga uncovers the truth that the attackers on Carne Village were soldiers from the Slane Theocracy, disguised as citizens of the Baharuth Empire. As the operation to lure and eliminate Gazef Stronoff continues, Momonga takes advantage of the situation to advance his experiments.

Momonga and Narberal travel to E-Rantel disguised as humans named Momon and Nabe, enrolling as adventurers to learn more about the world. Their journey takes a dangerous turn as dark forces begin to converge on them.

Momonga agrees to Nphirea Balear's request, but only under the condition that the Swords of Darkness accompany them, despite his reservations. At the same time, Clementine wrestles with her violent impulses, though she slowly starts to form a connection with Nphirea.

Momonga and his companions travel to Carne Village, where they observe the villagers strengthening their defenses in anticipation of future threats. Meanwhile, Nphilea reunites with Enri and inquires about a man known as Ains Ooal Gown.

Momonga registers Hamusuke with the guild and visits Nphirea's home, where he discovers her missing and finds the storage room filled with zombified remnants of the Swords of Darkness. He also finds Ninya's severely injured body, indicating that a violent struggle had taken place.

Momonga and Narberal each duel Clementine and Khajit separately. Momonga uses the battle as a chance to learn about combat in the game world, but eventually asserts his dominance over Clementine after she insults him.

Momonga discovers that Shalltear has turned against him, with her betrayal linked to an incident that occurred during her mission with Sebas and Solution. The narrative revisits the event to examine the circumstances that led to her change in allegiance.

Momonga investigates the cause of Shalltear's rebellion and determines that she is affected by an incurable status effect. He then goes to the treasury to retrieve powerful weapons in an effort to address the threat.

Despite Momonga's lack of experience against Shalltear's formidable abilities, he enters the fight. Prior to the battle, he equips his guardians with powerful world items to protect Nazarick in his absence. The stage is now set for a deadly confrontation.

Momonga asserts his authority as the master of Nazarick, reminding Shalltear of the significance of his title and the legacy of the supreme beings of Ains Ooal Gown. Following the conclusion of the battle, he takes immediate steps to reinforce Nazarick's defenses.
