When poachers seriously injure a pregnant, endangered deer, Team Scorpion works to save the animal and its unborn fawn by attempting to recreate its womb. At the same time, Happy and Toby begin discussing the possibility of starting a family together.

Team Scorpion encounters toxic vapor exposure while working to safely decommission a nuclear missile. Meanwhile, Paige deals with concerns about Happy's continued presence in her and Walter's lives.

At a technology conference, the members of Team Scorpion are captured by a group of hackers attempting to execute a digital robbery.

During a Halloween investigation aboard the *Queen Mary*, Team Scorpion examines reports of ghost sightings but instead discovers a real maritime threat when they detect a ghost ship on a collision course. At the same time, Walter begins to take notice of Paige's interests in an effort to build their relationship.

Walter teams up with Paige to locate a device that could avert a nuclear meltdown, during which he learns to listen more and give less direct advice. At the same time, Team Scorpion meets their new neighbor Florence, who sends a noxious chemical mixture through their shared ventilation system as a warning for them to reduce their noise levels.

Team Scorpion attends a renaissance festival to celebrate Sylvester's birthday, but their enjoyment is interrupted when a robbery occurs at a nearby police evidence locker. Meanwhile, Paige becomes increasingly frustrated with Walter's constant corrections of the festival's historical inaccuracies.

During a Thanksgiving mission to dismantle a floating trash island, Team Scorpion's new neighbor Florence joins them but ends up stranded on the disintegrating island with Walter and Happy due to a critical error. Meanwhile, Toby collaborates with Cabe to investigate the suppressed memories of his father's death.

As Cabe's trial draws near, Team Scorpion encounters an unforeseen challenge when they help a father and daughter following a nearby plane crash, while Paige assists Walter in coping with the emotional consequences of Cabe's possible imprisonment.

While awaiting the outcome of Cabe's trial, which could result in his imprisonment, Team Scorpion focuses their concern on a mission to rescue a dog trapped inside a cistern.

On Valentine's Day, Team Scorpion is called to rescue a doctor and pilot trapped in a helicopter that crashed on top of a skyscraper. Meanwhile, Toby and Happy await fertility test results, and Sylvester begins to develop feelings for Florence.

While working to prevent the accidental creation of a black hole, Team Scorpion temporarily loses their advanced cognitive abilities, forcing Paige to explain complex concepts in simpler terms. Meanwhile, Florence and Sylvester develop a closer bond as she assists him with a personal project.

While investigating an unrelated case, Team Scorpion becomes unintentionally involved in a bank robbery and is taken hostage. At the same time, Sylvester begins to develop deeper feelings for Florence.
