Lion-O, often overshadowed by his adoptive brother Tygra, participates in the ritual to be chosen by the Sword of Omens as the future king of Thundera. His father, King Claudus, doubts his readiness, believing him too lenient and preoccupied with fanciful ideas. Shortly after, Claudus hosts a celebration welcoming his old friend Grune and honoring the late Panthro, during which Lion-O intervenes to free captured Lizards.

A betrayal by a former ally triggers disaster for the Cat Kingdom. As King Claudus battles General Slithe and his army of lizards, the sorcerer Mumm-Ra seeks to claim the powerful Sword of Omens.

Fleeing their ruined city with the Sword of Omens, the ThunderCats encounter the Fishmen, who navigate a sea of quicksand in pursuit of a colossal aquatic beast. While the team continues their search for the Book of Omens, Lion-O is driven by a desire for vengeance against Mumm-Ra.

The ThunderCats encounter the short-lived Petalars in the forest and attempt to help them return home while evading pursuit by Slithe and his forces.

The ThunderCats join Panthro at Cloud Peak Mine to retrieve Thundrilium for the Thundertank, during which Panthro's history with Grune is revealed, including their initial meeting and the events leading to Grune's betrayal.

The ThunderCats pursue the Book of Omens and arrive at the Tower of Omens, where they must overcome dangerous traps to reach it. At the same time, Mumm-Ra, impatient with delays, coerces Jaga into disclosing the Book's location and sets out to claim it by force.

Lion-O enters the mystical Book of Omens and is transformed into the legendary warrior Leo, who once led a rebellion against the ancient threat Mumm-Ra.

Lion-O ventures out to gather supplies and meets a Drifter, who imparts valuable lessons. Meanwhile, Tygra and Panthro work on repairing the ThunderTank. After displaying the Sword of Omens, Lion-O is challenged by a warrior called The Duelist and must confront his own doubts to prevail.

The ThunderCats encounter the Berbils, also known as Ro-Bears, who had previously aided them during the night. As the ThunderCats are welcomed as guests, the village is suddenly attacked and several Berbils are taken captive. The ThunderCats join the fight to free their new allies.

Lion-O and the ThunderCats arrive at the mystical Elephant Village in search of the first Stone of Power, but the elusive location puzzles them, especially since the village's inhabitants have lost their memories of where it is hidden.

Lion-O is sent by the Elephants to the Forest of Magi Oar to learn the power of Sight Beyond Sight before he can return to the Elephant Village. Meanwhile, the Cats come across a group of mysterious paper warriors who hold a hidden secret.

The ThunderCats attempt to reclaim a powerful stone from the Astral Plane in Elephant Village, only to discover it has been seized by Grunea and Mumm-Ra's forces. Meanwhile, insights into the developing bond between Tygra and Cheetara are revealed.

Tygra and Lion-O journey into the Astral Plane to recover a powerful stone, only to face off against Mumm-Ra. Meanwhile, Grune and Panthro engage in their climactic battle, and Cheetara makes a decisive choice in her romantic life.

The ThunderCats launch an attack, but Mumm-Ra resists defeat by ordering Slithe to find two new and dangerous Generals for his army.

Lion-O is killed during an ambush but is given a chance to revive if he successfully completes a series of trials, each pitting him against one of his teammates.

Jaga gives Lion-O until sunrise to rescue his friends and prevent Mumm-Ra from carrying out his plans.

Tygra and Lion-O encounter a lost tiger village in the snowy mountains, where Tygra discovers his long-lost father and learns he was sent away as an infant to protect him. However, the village is cursed, and Tygra may hold the key to its salvation—even if it means sacrificing his own life.

With Lion-O and Tygra away on a tiger clan mission, the remaining team members monitor the Thundertank. The twins attempt to find hidden supplies but discover Snarf has already taken them. Panthro and Cheetara use the situation to give the twins a lesson in self-sufficiency.

The ThunderCats encounter Pumyra, a feline refugee, who is being forced to compete as a gladiator in a city ruled by dogs. They work to rescue her and expose the oppressive regime keeping her and others in servitude.

The ThunderCats and Pumyra arrive at Mount Plun-Darr and find Thunderian slaves forced to dig for the Sword of Plun-Darr under the command of Ratar-O and his rat army.

Mumm-Ra arrives at Mount Plun-Darr and engages the ThunderCats in battle to reclaim the powerful Sword of Plun-Darr.

WilyKit and WilyKat are drawn into the carefree world of Tookit and a group of orphans, but they soon find themselves tricked into resuming their old lives as thieves.

The ThunderCats enlist the help of Ponzie, a cunning snake oil salesman, to combat Mumm-Ra's new and fearsome transformation.

The ThunderCats encounter Soul Sever, a deranged individual attempting to transfer the souls of his deceased family into mechanical bodies, while searching for the next Stone of Power.

The ThunderCats travel to the floating city of Avista in search of the Tech Stone, which powers the city and is crucial to their mission.

In the season finale, Mumm-Ra's forces attack Avista City, launching a fierce battle over the Tech Stone. During the conflict, Lion-O is betrayed by someone he trusts, complicating the ThunderCats' efforts to protect the powerful artifact.
