Gon, Kurapika, and Leorio arrive in Dolle Harbor and follow the captain's directions to a cedar tree on a hill behind the town. As they travel through the area, they encounter a group of people who present them with a critical choice; selecting the wrong option, refusing to choose, or turning back will cause them to fail the exam.

Gon, Kurapika, and Leorio reach Zaban City with the help of navigators and are taken to a restaurant that serves as a front for the exam's secret location. They are led through a hidden elevator deep underground, where they join other participants and are assigned numbers. There, they meet Tonpa, a veteran examinee who has attempted the exam 35 times without success.

During the first test, many participants drop out due to exhaustion after running over forty kilometers. Leorio nearly gives up but is motivated by Gon, who waits for him, and Killua, another participant, takes interest in Gon's personality, noting they are the same age. Gon and his friends infiltrate the royal palace during The Hunters' assault and encounter Menthuthuyoupi. Meanwhile, Netero and Zeno attack from above, drawing attention from Neferpitou, who is quickly overwhelmed by the chairman's display of power.

Gon and his team face off against Youpi, while Pouf and Pitou hurry to the palace to help the king, who is deeply worried about Komugi after she sustains serious injuries in an attack.

Meruem uses his last allowable En to illuminate his surroundings and confronts Welfin, who had previously evaded detection. Torn between survival and inevitable death, Welfin reveals Komugi's name, exposing the secret Shaiapouf had worked to keep hidden. This revelation restores Meruem's full memories of Komugi.

Meruem, having accepted his inevitable death, seeks to spend his final moments with Komugi, persuading Palm to reveal her location. In the aftermath of the Chimera Ants' downfall, East Gorteau and the NGL face chaos, while the Hunter Association begins preparations for a new president to succeed Netero. Komugi remains by Meruem's side despite knowing the fatal consequences, ultimately dying alongside him.

Following the defeat of the King of the Chimera Ants, the surviving ants go their separate ways, while Gon remains in critical condition after his fight with Neferpitou, prompting Killua to leave in search of a cure. At the same time, the Hunter Association's top members, the Zodiacs, gather to plan the election of a new president as directed in Netero's final message.
