Nikita, a street-smart young woman, is wrongfully convicted of murder and sentenced to life in prison. The government stages her death and transfers her to Section One, a clandestine organization that trains her as an anti-terrorist agent. To survive, Nikita reluctantly agrees to cooperate with their mission.

Nikita and her team are tasked with safeguarding Jovan Mijovich, a politician working to broker peace in a conflict-ridden region. During an investigation into an assassination attempt against Mijovich, Nikita reconnects with Julie, a childhood friend who becomes a key figure in the case. As Nikita tries to shield Julie, it is revealed that Julie is working for the group behind the assassination plot.

Nikita, posing as a recruit, infiltrates the high-tech terrorist group Glass Curtain through an internet chat room and uncovers that Simone, Michael's wife and a former Section One operative, is being held hostage there. Previously thought dead, Simone's capture puts Michael's loyalty and Section One's mission at risk as his emotional involvement with her could compromise the operation.

Section uses Rudy to identify a traitor within the Agency who brought the warhead into the U.S., and with his help, they locate and attempt to disarm the bomb before it detonates in 24 hours. After the crisis is averted, Rudy is given his life back under the condition that he never reveals what he knows about Section.

Nikita is tasked with evaluating Karyn, a recruit nearing the end of her training, but Karyn's shocking act of killing her mentor, Brian, forces Nikita to confront disturbing revelations about his past abuse of her. David Fanning, a highly dangerous assassin, is protected by a powerful secret known as "The Book," which contains damaging information about Western governments. After failing to complete the mission, Nikita disobeys orders to eliminate the inventor, prompting Operations to reprimand her by assigning her a suicide mission. Michael helps Nikita escape, setting off events that will significantly alter their lives.
