A young man, the son of a family of devout Jehovah's Witnesses, is accused of killing his teacher after being found fleeing the scene of her murder. At the same time, the investigative team is hired by the Democratic National Committee to look into a separate case involving the Chairman of the House Ethics Committee, who is accused of paying for sex.

When a female soldier accuses a commanding officer of sexual assault, Lightman is called to Fort Meade to assess the credibility of the claim. At the same time, the Lightman Group is engaged to investigate whether a prominent college basketball player accepted a bribe to join the university team.

The murder of a teenage girl, who is the daughter of a powerful federal judge, leads The Lightman Group to a highly competitive college-prep school where getting to the head of the class means everything. The team also investigates a NASA test pilot accused of intentionally crashing a $250 million aircraft.

At the same time, Foster and Torres interrogate a rapper who is under suspicion for murder.

The Lightman Group becomes involved in a controversial case concerning a police officer who shot a teenager who may have been innocent. Ben Reynolds, an FBI agent investigating a serial rapist operating in the Washington area, teams up with The Lightman Group for its most challenging case to date. Lightman goes undercover in a prison to establish a relationship with Andrew Jenkins, a convicted criminal known for pathological lying and possibly being imitated by the rapist. At the same time, Torres and Loker analyze Jenkins' fan mail, while Foster interviews one of the rapist's most recent victims.

Following a terrorist bombing near Washington, DC, FBI Agent Ben Reynolds enlists the help of The Lightman Group to identify the perpetrators and prevent further attacks. The investigation becomes personal for one of the team members, raising questions about whether honesty is truly the best policy. Zoe assists Lightman with the case, and both are worried about the safety of their daughter.

A young woman approaches Lightman at his book signing, claiming she witnessed a murder. Lightman discovers that she has multiple personalities and suspects that one of them may have seen the crime. He shifts his focus from assisting Agent Reynolds in vetting a potential Supreme Court nominee to pursuing the woman's case, passing the nominee's evaluation to Torres. The nominee initially dismisses Torres due to her age, but she sets aside her initial biases to assess the facts objectively. Lightman eventually unlocks the woman's original personality, who aids in identifying the true murderer. Meanwhile, Zoe informs Lightman that she plans to take their daughter, Emily, and move to Chicago to establish her own law firm. In response, Lightman buys out her share of The Lightman Group to support her new endeavor.

Zoe enlists Lightman to help with her client—a 22-year-old Black star college football player accused of statutory rape with a white 16-year-old girl. The case hits close to home for Lightman, who discovers that his daughter Emily was friends with the group of girls who attend these college fraternity parties. As they investigate, Lightman and Torres conclude that Zoe's client was set up by the girl, whose friends leaked the video of the encounter. Lightman reasons that the man did not know the girl was underage, noting that his expression showed he knew he shouldn't find underage girls attractive. Meanwhile, Foster and Loker travel to a religious compound to assess the validity of its claim for IRS exemption. They suspect the compound's leader is holding the women against their will. Foster helps one woman and her children escape, drawing the anger of both Loker and the government. In the end, the girl's father believes the system is protecting the football player and decides that someone must pay. He shoots the prosecutor who dropped the charges against the football player, and the episode ends with his death.

While on vacation in Mexico with Emily, Lightman becomes involved in the case of a missing American woman, who is a single mother on vacation with her daughter. Upon investigation, Lightman learns that the mother became involved with an illegal fertility broker and manages to find her just in time. Back home, Foster investigates D.C.-area hospitals with Lightman's rival, Jack Rader. They attempt to uncover the reason five people have grown gravely ill after receiving blood transfusions.

Eric Matheson (played by Garret Dillahunt) is trying to prove that he did not murder his wife. Detective Torres is assigned to the case and visits the victim's sister at her home. Matheson later finds Torres's car and enters it after she leaves the door unlocked. When Torres returns, Matheson takes her hostage at gunpoint and forces her to drive to the Lightman Group offices. Cal Lightman negotiates with Matheson, offering to let all the employees go in exchange for his help in proving Matheson's innocence. Matheson agrees, and Foster, Loker, Reynolds, and Torres work to solve the case, while Loker begins to question whether they should have contacted the police. The team discovers that Matheson is actually innocent and that his wife was killed by a creditor. Matheson demands to meet the creditor, stating he will kill either the creditor or Cal. Cal offers himself up for death, but Foster, Loker, and Reynolds manage to lower Matheson's guard by having a disguised Loker falsely recount the final moments of Matheson's wife. As Matheson is about to kill Loker in a fit of rage, Reynolds draws his gun and shoots Matheson, disarming him. The episode concludes with Lightman at Foster's house, asking if he can stay in her spare room for the night.

When Cal's old friend, Terry Marsh, arrives in town, he brings trouble with him. At the same time, the rest of the team meets with students from a prep school to investigate whether any of them are responsible for a threatening tape that was sent to the headmaster.

After a federal witness is killed, the U.S. attorney arrives at the Lightman Group to take the next in line, Reynolds, into protective custody. Cal Lightman believes the U.S. Marshals Service cannot adequately protect Reynolds and takes him into custody, demanding control over the investigation into the witness's death. During the investigation, Cal discovers that while undercover, Reynolds used drugs and killed a man, and he wants to keep these actions secret to avoid prosecution. He learns that Reynolds' handler, Alicia Coppola, failed to properly report the incident. Through an undercover operation, Cal records Coppola admitting that she led Reynolds to believe the matter was legally resolved, prompting the U.S. attorney to take her into custody. Meanwhile, Loker and Torres uncover that the original witness was killed after a cell phone provided by his mistress was tracked to his safe house.

In one episode, The Lightman Group assists a teenager who believes he was abducted as a baby, while Loker and Torres investigate the cause of a deadly stampede at an electronics store.

Cal spends the holidays in Afghanistan, where he depends on an American expatriate to assist in a mission to locate a pair of missing Marines.

Lightman, Foster, and Reynolds go to Las Vegas to assist in finding a missing contestant in the World Series of Poker. Lightman employs his abilities to interpret the expressions of the other players to determine which one has knowledge of the disappearance. At the same time, Loker and Torres examine Loker's new romantic involvement, which brings them closer together.

A protesting farmer parks his explosives-packed tractor near the U.S. Treasury building. Meanwhile, Loker takes on the role of babysitter for third-graders who are stuck in the Lightman Group office, with actress Felicia Day guest starring as their teacher. Miguel Ferrer also guest stars as FBI ASAC Steele, Ben Reynolds' boss.

Lightman investigates one of his mentor's graduate students, whom he is convinced is a psychopath, while Loker and Torres look into a UFO sighting.
