Nikita, falsely accused of the president's assassination, returns to the U.S. to meet with investigative reporter Dale in hopes of clearing her name, only to fall into a trap set by Amanda. Meanwhile, Michael, with help from Birkoff and Ryan operating from a mobile command center, works to locate her before Amanda can intervene, while Alex uncovers a human-trafficking operation linked to The Shop and is unexpectedly joined by Owen, posing as Sam.

Nikita rejoins Michael, Birkhoff, and Ryan on the team's airborne command center, where Michael insists she stay with the group to clear her name but avoids addressing their personal history. Ryan uncovers Amanda's plot to create VIP doubles with the help of The Shop, and Nikita learns one of the targets is the FBI director, complicating her mission. Meanwhile, Alex confronts Sam over a stolen item, but they must team up to survive an unexpected attack by armed assailants.

Tensions between the United States and Pakistan rise as Amanda accuses Pakistan of hiring Nikita to assassinate the President. Ryan grows suspicious of Birkhoff's unusual behavior, suspecting Amanda may have kidnapped him and replaced him with a double. At the same time, the CIA captures Alex and interrogates her about her connection to Nikita.

Jones takes control of the operation and offers the team a chance to start over by faking their deaths and erasing their identities. The team arrives in Pakistan, but they are taken hostage by a drug lord who demands a large ransom, forcing Alex to retrieve money from a hidden source. As Sam considers stealing the retrieved diamonds, Michael confronts a former enemy who challenges his beliefs.

Nikita begins to see a potential end to her conflict with The Shop, but Ryan's revelation threatens to disrupt their plans. As Michael considers their future, Alex navigates a tense situation with Sam, who was planning to steal her diamonds. When Sam honors his agreement by delivering fake diamonds to her contact in France, Alex is taken aback, but she soon finds herself involved in a dangerous confrontation when Sam is attacked by a loan shark.

Nikita, frustrated with the ongoing threat of MDK, abandons the team and takes Alex with her to pursue personal vengeance. After capturing Mr. Jones and obtaining the identities of MDK's remaining members, she descends into a morally dangerous pursuit. Michael attempts to stop her before the military intervenes, but Nikita's resolve leads her to make a surprising and drastic choice.
