In a society where predictive mental analysis is used to identify potential criminals, Inspector Akane Tsunemori is assigned her first case alongside Inspector Ginoza and a team of Enforcers—individuals identified as latent criminals who work for the police. She must confront a violent, mentally unstable man who has taken a woman hostage and raped her in a building housing homeless individuals.

Kogami, recovering from an injury sustained during her first case, questions her ability to be a successful Inspector. As she returns to work on her second day, she gains a deeper understanding of the Enforcers with whom she is partnered.

Ginoza and Akane, supported by the Enforcers, investigate a fatal incident involving a Drone at a manufacturing facility. With all staff members showing clear Psycho-Pass readings, the team considers whether the death was accidental or the result of foul play.

The CID investigates the disappearance of Kimihiko Hayama, only to discover he has been murdered and his online persona, Talisman, has been assumed by an imposter. They pursue the fake Talisman in hopes of uncovering the killer's identity.

The CID investigates a second murder that mirrors the killing of Kimihiko Hayama, prompting them to pursue a serial killer using the same method. As they uncover more clues, the team works to unravel the killer's true identity and bring them to justice.

Akane investigates Kogami's background and his reasons for becoming an Enforcer after reviewing his personnel file, while CID detectives work to identify the accomplice who assisted Kanehara in the Hachioji Drone murders.

Ginoza removes Kogami from the investigation after linking the murders to the Specimen Case and assigns Tsunemori to monitor him. Kogami provides Tsunemori with a blurry image of Makishima as evidence in Sasayama's murder. Meanwhile, Makishima discusses Rikako Oryo's father's death and the declining life expectancy in their society, and Rikako, with assistance from Makishima's colleague, abducts another student.

Kogami uses his profiling expertise to conclude that the recent string of murders at a girls' school is the work of a different killer than a previous, unsolved case, noting the lack of originality and social critique in the newer crimes. Kogami and Tsunemori identify the culprit as a student, Rikako, who escapes when a teacher intervenes to prevent her execution. As the Enforcers search for her, Rikako flees, leaving behind a new creation, while Makishima expresses disappointment in her and orders her removal, sparking his interest in Kogami.

Kogami brings Tsunemori to meet his former teacher, Jouji Saiga, for training in criminal profiling, but the session is followed by a heated argument between Tsunemori and Ginoza, whose harsh criticism prompts Masaoka to explain his history. Meanwhile, Makishima engages in a philosophical discussion with Senguji, who is revealed to be almost entirely cybernetic, and selects Kogami as his next target.

Makishima and Senguji orchestrate a trap using Yuki, a friend of Tsunemori, to draw Kogami into an abandoned subway station. Kogami finds Yuki and loses communication with Tsunemori, forcing them to avoid Senguji and his drone dogs while Makishima watches from a distance. Meanwhile, Ginoza criticizes Tsunemori for letting Kogami go alone, but Masaoka reprimands him for his harsh behavior toward her.

Kogami uses a drone-delivered Dominator to defeat Senguji, though not without injury, while Yuki is captured by Makishima, leaving Kogami too weakened to intervene. As Masaoka treats Kogami, Tsunemori attempts to stop Makishima on her own, only to find her Dominator ineffective due to his low Crime Coefficient. Despite Makishima offering her a chance to kill him with Senguji's shotgun, Tsunemori is unable to pull the trigger, and she is forced to witness Yuki's death.

Set three years before the series begins, the episode follows Yayoi, a former musician now confined to a rehabilitation facility for being a latent criminal. She is recruited by the detective Kogami and Ginoza to help investigate a string of crimes in her former neighborhood, and her involvement leads her to discover that her musical idol, Rina Takizaki, is part of a resistance group opposing the Sybil system.

Ginoza consults with the Public Security Bureau's director about Makishima, who is informed in secret that the true perpetrator of the Specimen Case three years prior was Touma Kouzoburou, a criminal with no psychological symptoms. Meanwhile, after Yuki's funeral, Akane agrees to a "Memory Scoop" to help generate a photofit of Makishima, successfully enduring the process without her Psycho-Pass reaching hazardous levels. Later, Ginoza discusses with Masaoka, who is revealed to be his father, about how Akane manages to maintain emotional clarity in her Psycho-Pass.

A man wearing a helmet commits a violent robbery at a pharmacy and later brutally kills a woman in public, both times avoiding detection by a Psycho-Pass scanner. The MWSPB investigates and discovers a series of similar crimes, leading them to suspect the helmets are being used to mask the criminals' unstable coefficients. Kogami traces the attacks to a man with a personal vendetta and uncovers how the device allows criminals to evade the system, ultimately resulting in the suspect's capture.

After videos of the helmet-related killings go viral, more criminals acquire the helmets and commit violent crimes in public, leading to widespread civilian retaliation under the guise of self-defense. As the Metropolitan Welfare and Safety Protection Bureau attempts to quell the ensuing riots, Kogami realizes the chaos is a distraction meant to divert police attention from the Health and Welfare Ministry's Nona Tower, where the Sibyl System is housed. Meanwhile, Makishima and his group infiltrate the facility, prompting Kogami, Akane, and Shuusei to respond.

Akane, Kogami, and Shuusei enter Nona Tower, splitting up as Makishima acts as a distraction at the summit while Guseong accesses the Sibyl System's core in the hidden basement. Shuusei discovers the truth about the Sibyl System after losing network connection, while Kogami battles Makishima, who is later subdued by Akane. Meanwhile, Shuusei confronts Guseong, only to be attacked by Kasei, revealed to be a cyborg who overrides her Dominator.

Following Makishima's arrest and the end of the riots, Kogami remains concerned about his fate and the location of Shuusei. Kasei orders Ginoza to investigate Shuusei while Makishima's case is removed from the MWPSB's jurisdiction, causing frustration among the team. Makishima later meets with Kasei, who reveals herself to be Kouzoborou sharing a body with her. She explains the Sybil System is a network of human brains used to predict criminal behavior and offers Makishima a place within it, which he refuses before killing her, escaping, and contacting Kogami.

Ginoza learns he cannot investigate the crash site of Makishima's carrier and is reassigned to help recapture Makishima, while Kasei attempts to remove Kogami from the case, raising Kogami's suspicions about a hidden agenda. With Ginoza's help, Kogami is transferred to Division 2 to investigate Shuusei, but Kasei tries to have Ginoza kill Kogami, only to be stopped by Akane. After Kogami leaves the MWPSB, he borrows a helmet from Shion and retrieves keys to a safehouse, leaving a note for Akane explaining his decision to operate outside the law to stop Makishima.

Ginoza chooses to forgo treatment for his Hue-related condition in favor of pursuing Kogami and Makishima, clashing with Masaoka over his rigid approach. Meanwhile, Kogami consults with Saiga to anticipate Makishima's next plan, suspecting he may target Japan's food supply to influence border policies. As Shion supports Akane and Kasei communicates with the Sibyl System to identify their new agent, a drone equipped with a Dominator arrives at Akane's office, promising to reveal the truth.

Akane encounters the Sibyl System, which acknowledges her understanding of its necessity. Meanwhile, Makishima kills the professor behind the hyper-oats, taking biometric security measures with him, and leaves a clue for the MWSPB in the victim's airpipe. Akane negotiates with Sibyl to spare Kogami's life in exchange for capturing Makishima, and the MWSPB uses Kogami's clue to track down Makishima's next move.

Makishima works to reprogram a virus while Kogami and the MWPSB arrive at the factory, with Akane having convinced the Sibyl System to keep her Dominator set to Paralyzer mode. After power is cut, Kogami infiltrates the facility while Akane and Yayoi head to the control room. There, Akane realizes Ginoza and Masaoka are in danger, and Masaoka sacrifices himself to save Ginoza after Makishima threatens to detonate him.

Kogami and Makishima engage in a physical confrontation, which is interrupted by Akane's arrival. Rather than arresting Kogami, Akane provides her with a modified Dominator to help track Makishima. After a chase that ends with Makishima's truck crashing, Kogami pursues and ultimately shoots Makishima, with Akane too injured to intervene. The episode ends with the Sybil System revealing its plans to publicly reveal itself, to which Akane expresses doubt about its long-term control over humanity.

A series of bombings occurs in Tokyo, prompting detectives to identify and locate the suspect. While Akane urges caution, the other inspectors opt for a more aggressive approach, leading to a tense confrontation.

A Division 2 Enforcer is found dead, apparently executed by a Dominator, and a fellow Inspector disappears under mysterious circumstances. The only clue left behind is the cryptic message "WC?" at the crime scene, raising questions about how the crime was committed without being detected.

Kitazawa's final words before his execution hint at an unknown accomplice, a claim dismissed by many as delusional ramblings. Akane, however, remains skeptical and determined, seeking assistance to uncover the truth behind Kitazawa's claims.

A man exhibiting violent behavior in a mental care facility becomes a subject of concern, though Inspector Aoyanagi's Dominator does not register him as a threat. As the Area Stress Level increases, Division 3 assumes control of the case and introduces a new weapon system to address the escalating situation.

Divisions 1 and 3 are dispatched to investigate a potential location where Kamui may be hiding, as determined by the MSPWB. At the same time, Akane enlists Saiga's assistance in interrogating Representative Masuda.

The Military Drones pursue the MWPSB detectives, forcing them into a dangerous evacuation. Akane begins to understand Kamui's real intentions during the chaos. At the same time, the Analysis Lab works urgently to locate and disable the program responsible for hacking the Drones.

Following Kamui's theft of multiple Dominators during the drone-induced massacre, questions arise about his intentions for using them. Akane seeks answers from Kasei regarding the Sibyl System's inaction in deactivating the stolen devices.

Kamui evades detection by using Holos that resemble aged versions of deceased individuals, a strategy that prompts Akane to recognize the meticulous planning behind his actions. At the same time, Mika uncovers more about Kamui's identity and presents her findings to Kasei.

Inspector Shimotsuki uncovers Sakuya Togane's true identity and gains critical insight into the Sibyl System. Meanwhile, Kamui and his allies advance their plans using Dominators obtained from the MWPSB.

Kamui and his group, having revealed their identities, take over 500 subway passengers as hostages and use Dominators to randomly target them, prompting questions about their ultimate goals and the MWPSB's response.

Akane and Kamui approach the heart of the Sibyl System as a critical judgment looms. The episode explores the nature of Kamui's existence and his true intentions, while questioning whether the Sibyl System will judge him or itself. Fundamental aspects of the world's structure are on the verge of transformation.

In 2120 Tokyo, inspectors Arata Shindo and Kei Mikhail Ignatov investigate a crashed transport drone and discover that Hyper Transport Co. accountant Asahi Rick Fellows is missing. Arata uses a Mental Trace to locate Rick, finding instead his drowned body, leading the pair to believe the crash was intentional and part of an effort to cover up Rick's knowledge. They set out to uncover the person behind the conspiracy.

Unit One pursues Hyper Transport Co. executive Takumi Yonehara after a staged crash, finding him dead in an abandoned zone. Arata and Kei disobey orders to pursue Sasagawa to Ariake Airport, where they encounter two unexpected agents—Shinya Kogami and Nobuchika Ginoza—from the Ministry of Foreign Affairs.

Arata meets Karina Komiya in person and feels an inexplicable presence from her, yet finds no leads in the case. Soon after, Lee Aki, secretary to her rival Kosuke "Heracles" Yakushiji, is found murdered. Unit One splits to investigate both the suspects and the victims, but complications arise.

Freelance journalist Yayoi Kunizuka is brought in as an investigation consultant for Unit One following Kei’s suspension. As the team delves deeper, they discover a major secret about Karina Komiya and attempt to protect her during a gubernatorial debate at the Giga Arena, believing she is the next target.

A Special Religious Zone is created to allow immigrants to practice their faith freely, but a terrorist attack at a press event in Mitake New Town disrupts its launch. A suicide bomber strikes the gathering of religious leaders, prompting Unit One to investigate those opposing the zone.

Arata and his team learn of three additional human bombs following a suicide attack in New Town's factory district that kills Joseph Auma. Meanwhile, Kei and Kisaragi infiltrate Heaven's Leap to investigate the serial bombings, uncovering crucial evidence before being captured.

Arata uses a Mental Trace to discover that Kurisu is alive and learns the truth about the terrorist bombings. Meanwhile, Shimotsuki leads a search of Heaven's Leap with Unit Two to find Kei, and Torri takes Maiko hostage during a confrontation, only for Maiko to seize the chance to kill him.

Unit One begins to connect the dots between a series of incidents and partners with the SAD to further their investigation. Arata is tasked with protecting the governor, who is believed to be a potential target, while Kei sets up a sting operation using Kisaragi as bait. Instead of Kisaragi, however, Kei encounters Shizuka Homura at the meeting location.
