Lois discovers Clark's lifeless body and removes the blue Kryptonite, allowing him to begin healing. However, before Clark fully regains consciousness, Lois secretly leaves to protect his identity. At the same time, Chloe, determined to locate Oliver, seeks help from an unexpected source. Jonathan Kent returns to the Kent Farm with a message for Clark, while Tess is found awake in a LuthorCorp laboratory.

After Lois leaves for Egypt, the Daily Planet hires a new reporter named Cat Grant to replace her. An assassin named Deadshot targets Cat, but Clark discovers that the man has a dangerous hidden agenda involving The Blur. Meanwhile, Carter Hall arrives in Egypt to keep an eye on Lois and reveals to her that he is married to Shayera.

Clark is shocked when Kara returns to Earth and reveals that Jor-El sent her to stop an approaching dark force, as he does not believe Clark is capable of handling it. At the same time, Lois confronts Gordon Godfrey, a controversial shock jock radio host who has been campaigning against heroes, after he threatens the Green Arrow. However, Godfrey is taken over by the dark force, which leads him to take Lois hostage, forcing Clark and Kara to rescue her.

To help cheer Clark up, Lois encourages him to attend their five-year high school reunion. Returning to Smallville, Clark reflects on past experiences with Lana and Chloe, while Lois is frustrated that no one recalls her brief time as a student. Brainiac 5.0 uses his Legion ring to travel from the future and guides Clark through his past, present, and future. He reveals the true events of the night Jonathan Kent died, Oliver's current emotional struggles, and Clark's future at the Daily Planet with Lois, as well as his role as Earth's most recognized red-and-blue superhero.

Lois decides to tell Clark that she knows he is The Blur, but she accidentally activates an ancient artifact that transforms her into the Goddess Isis, granting her superpowers. Oliver and Clark reluctantly seek Tess's help to deal with the situation. At the same time, after witnessing Lois as Isis using her powers, Cat Grant concludes that Lois is the Blur and begins an investigation to prove it.

Clark is worried about Lois's safety and tries to steer her away from covering the Vigilante Registrations Act by suggesting she focus on a different story. After he reveals the truth to her, an upset Lois insists she is capable of handling herself. However, when a flat tire leaves their car stranded in a remote area, their plans take a dangerous turn, and Lois finds herself in serious peril. At the same time, Tess is working urgently to find a cure for Alexander, whose condition is worsening as he ages rapidly.

The General and Lucy Lane visit Lois and Clark for an unexpected Thanksgiving dinner. Tensions arise between Clark and the General when Lois's father criticizes superheroes and accuses Clark of supporting a vigilante registration law. At the same time, Rick Flagg attempts to prevent the passage of the vigilante registration act by deceiving Lucy into helping him lure Clark away from the farm, giving Flagg the opportunity to assassinate the General. Lois struggles with the conflict between her desire to please her father and her feelings for Clark.

Lois discovers a video created for her by her late mother, Ella Lane, before her death. After viewing the tape, Lois makes a significant decision regarding her relationship with Clark, leading her to the Fortress, where she confronts Jor-El and Lara.

To protect the rest of the team, Oliver registers for the Vigilante Registration Act to determine the government's intentions regarding the new law. As he anticipated, the move is a trap designed to lure superheroes to an undisclosed location, where he is imprisoned and subjected to a series of brutal tests overseen by Col. Slade. Aquaman and his new wife, Mera, join forces with Clark to rescue Oliver. Meanwhile, Lois becomes frustrated with Clark's refusal to accept her help and resolves to demonstrate that she is capable of contributing to the team's efforts.

Tess acquires a Kryptonian box that once belonged to Lionel Luthor. When Clark accidentally activates the box, he is transported to a parallel universe where Lionel found Clark in the cornfields instead of the Kents. In this universe, Clark Luthor is a murderer, Lois is engaged to Oliver, and both of them hate Clark. Clark must be careful not to reveal to Lionel that he is not his son while trying to figure out how to return to Earth, where the monstrous Clark Luthor has been transported in his place.

The VRA is fully in effect when an unfortunate incident occurs after Green Arrow attempts to stop a mugging and is instead attacked by citizens who oppose superheroes. Clark Kent discovers that the civilians who attacked Oliver Queen were all marked with a Darkness tattoo. Carter Hall and Star Girl return to assist Clark in dealing with Slade Wilson's re-emergence after he kidnaps Lois Lane.

Clark, Oliver, Lois, and Dinah are released by the VRA after being captured at Hawkman's funeral, but each experiences flashbacks of Chloe holding them against their will. When Chloe returns, Dinah warns the others that she may now be a traitor. Oliver dismisses her concerns, but Clark is uncertain whether he can trust Chloe after she disappeared without explanation.

Clark is surprised to see Martha on the news speaking at a pro-vigilante rally. However, his surprise quickly turns to horror when he and Lois watch as Martha is shot on national television. Meanwhile, Lionel reveals himself to the public and reclaims LuthorCorp from Tess and Oliver. Lois and Chloe decide to cheer Clark up by showing him videos from thousands of vigilante supporters who profess their support for The Blur.

Chloe and Oliver are mistaken for FBI agents looking into Desaad's recent murders and are kidnapped by his followers. Desaad attempts to infect Chloe with the darkness. At the same time, Lois urges Clark to be more cautious about protecting his identity and suggests he use a disguise.

After Zatanna sends a magically spiked bottle of champagne to Clark and Lois for their bachelor and bachelorette parties, the group blacks out after the toast and wakes up the next morning unable to remember anything that happened the night before.

Lionel and Tess engage in a conflict over the Luthor family name. Clark and Lois are surprised by the latest gift Tess gives them.

Clark discovers a mirror box in the barn, which shocks him. Clark Luthor appears and uses it to send Clark Kent back to the alternate reality, where he encounters an angry Jonathan Kent. In the main reality, Clark Luthor confronts Tess and threatens her life if she does not align with him. Lois turns to Emil for help in bringing Clark back.

After the events involving the VRA, Lois advises Clark that it would be best for "Clark Kent" to remain forgettable and awkward in order to avoid suspicion that he is The Blur. Their plans are thrown into disarray when Booster Gold, a fame-seeking superhero from the future, arrives in Metropolis and begins performing heroic acts while also staging press events, quickly gaining the city's favor. Booster launches a campaign to replace The Blur as the "World’s Greatest Superhero" and attempts to win over Lois by persuading her to write a story about him, but she resists his efforts and instead starts her own campaign in support of The Blur. During one of Booster’s interventions, an alien weapon in the form of a scarab falls from a truck and bonds with a boy named Jaime Reyes, transforming him into Blue Beetle. Jaime struggles to control the suit, and as a result, Blue Beetle begins attacking Metropolis.

Tess discovers that General Zod's associate, General Slade, was found unconscious on a street corner, indicating that someone has accessed the Phantom Zone's escape portal and sent him back to the physical world. Concerned, Clark decides to return to the Phantom Zone to ensure no other exiles are escaping. He becomes angry when Oliver tricks him into taking him along. Without his powers, Clark and Oliver are quickly captured by the Zoners and brought before their new leader, Zod, who is determined to seek revenge against Clark for banishing him to the Kryptonian prison. Meanwhile, Lois learns that Clark confided in Tess about a secret but did not share it with her.

Clark takes Lois to the Fortress to seek Jor-El’s blessing for their marriage. As a wedding gift, Jor-El grants Lois Clark’s super powers, allowing her to experience life as him for a day. However, the Toyman reappears in Metropolis, forcing Lois to confront the villain in Clark’s place. At the same time, Oliver searches for the Bow of Orion, believing it can remove the Omega symbol from his skull, and encounters Kara, who is on a mission to stop Darkseid.

The story of Clark Kent reaches its conclusion in this two-hour series finale, in which Clark takes the final step toward becoming the Man of Steel.
